The eMouseAtlas resource (Armit et al 2017 DOI: 10.1016/j.ydbio.2017.01.023) uses embryological mouse models to provide a digital atlas of mouse development as a spatio-temporal framework for embryological studies. The eMouseAtlas and EMAGE Gene expression Database project was initiated in the 1990s (Davidson et al 1997 DOI: 10.1006/scdb.1997.0174) and led jointly by Duncan Davidson (biology) and Richard Baldock (computing) at the MRC Human Genetics Unit in Edinburgh in collaboration with Mathew Kaufman and Jonathan Bard in the Department of Anatomy at the University of Edinburgh. It is based on the definitive books of mouse embryonic development by Theiler (1989) and Kaufman (1992) and extends these studies by creating a series of three dimensional computer models of mouse embryos at successive stages of development with defined anatomical domains linked by an ontology of anatomical tissues. It is a 3-D anatomical atlas of mouse embryo development including detailed histology.
The resource provides a series of framework models representing development and a histology atlas based on the Kaufman “Atlas of Mouse Development” (Graham et al. 2015 DOI: 10.1242/dev.124917). The EMA atlas includes the EMAPA ontology (Hayamizu et al 2013 DOI: 10.1186/2041-1480-4-15) of anatomical structures. In addition to the atlas and ontology frameworks the eMouseAtlas resource hosts a large dataset of gene-expression patterns mapped onto the spatial models of emap. This is the Edinburgh Mouse Atlas Gene-Expression (emage) database which can be queried in spatial terms and by pattern similarity.

This e-Mouse Atlas community provides access to the data underlying the EMA and eHistology atlases including full 3D embryo model data with anatomical segmentation and labelling, high resolution histology images of mouse embryo serial sections and gene-expression mapped data for bioinformatics analysis.
